Bush's low approval ratings meant that ANY Democratic candidate would have had some advantages this year. Obama winning the primary doesn't have to do with Bush so much as it does the strength of his own organization and perhaps also some of symbolic appeal.

They say that Rove is a genius. But Gore won the popular vote and only lost Fl because of Bush's familia connections there. If the FL votes had been counted we would now be saying, those Rove style attacks never work, and Bush ran a terrible campaign.
